It was the champions fourth consecutive defeat in all competitions.
It also marks the first time Pep Guardiola has lost four games in a row in his managerial career.
Erling Haaland put City in front on 23 minutes following a long pass from Matteo Kovacic.
Substitute Pedro drew the hosts level in the 78th minute when the visitors failed to clear their line.
Another substitute Matthew O’Riley secured the well-earned victory five minutes later when he latched onto Pedro’s through ball and slotted home.
Brighton climbed to fourth position on 19 points following the win.
